Organ formation requires coordinating signals to time proliferation, specify cell fates, and shape tissue. Tracing these events the that drive them remains a challenge, as intermediate states across many critical transitions are unresolvable over real space. Here, we designed unique computational approach decompose non-linear differentiation process into biological meaningful components resolve behaviors rapid transition during hair follicle dermal condensate genesis. Combining scRNA-sequencing with genetic perturbation, reveal proliferative Dkk1+ progenitors transiently amplify short timeframe become quiescent cells by mere spatiotemporal patterning of Wnt/b-catenin Sonic Hedgehog signaling gradients. Together, they deterministically coordinate from proliferation quiescence, fate specification, morphogenesis. Moreover, genetically re-patterning gradients reproduces autonomously in “slow-motion” more intermediates process. This integrated analysis unravels two morphogen intersect organogenesis.
